1) The origin of Quirks
The age-old question of how Quirks came into existence in the world will likely end up being one of the many questions that will remain unanswered in the ongoing My Hero Academia epilogue. Given that the epilogue is currently focused on wrapping up and providing satisfying conclusions to character arcs, chances are that Horikoshi may not delve deeply into the existence of Quirks at this point of the story.
It had been hinted earlier that Quirks may be nothing more than an unknown disease that was spread throughout the world by mice. However, this particular theory was never truly confirmed, leaving viewers deeply intrigued about the existence of Quirks.
2) The next generation of Quirks
Apart from focusing on character conclusions, there is a crucial question about Quirks that certainly deserves its fair share of focus — Will the epilogue explore how Quirks evolve in the future generations?
This is an excellent question with far-reaching implications, as it could explore whether Quirks would become even more powerful in the future, or if there will be a shift towards more balanced and supportive Quirks that are suited to everyday life.
While it's unlikely that the epilogue would go so far as to make this question a crucial focus of the story, it would certainly be nice to get a glimpse at the next generation of Quirks and their role in the Hero society.
3) Future of the Hero society
As seen in the ongoing My Hero Academia epilogue, the world is still reeling from the devastation caused by the war and is slowly working towards reforming society with the help of the heroes.
While there certainly might be glimpses of a reformed Hero society in the upcoming chapters, it's unlikely that the detailed long-term changes and the societal impact of the recent events will be fully explored. Things like new hero regulations or policy changes may simply be left up to the readers' imagination.
4) Deku and Bakugo's future as Heroes
Following his final battle against Tomura Shigaraki and All For One, Deku has practically returned to his roots as a Quirkless boy once again, seeing as to how he had opted to transfer his Quirks to Shigaraki to save him. While only a few embers of One For All currently reside in Deku, he is bound to lose them over time as well.
On the other hand, Bakugo's future remains uncertain, as he was told by a doctor that it is likely that no amount of rehabilitation would give him back the use of his arm, which is quite literally the source of his power. Although Bakugo still has a chance at a future as a Pro Hero, the same cannot be said for Deku unfortunately.
While a time jump showcasing their respective futures in the Hero society is certainly possible, it seems unlikely at this point, given that the manga is set to end with a few more chapters in August.
5) International Hero dynamics
So far, the series has introduced quite a lot of international heroes like Star and Stripe and Cow Lady, and has also provided some glimpses at international hero dynamics. That said, a deep exploration of how the events of the Final War affected the international hero landscape would likely not be included in the ongoing My Hero Academia epilogue.
6) The future of Class 1-B
Class 1-B has been an integral part of the story so far, as they often act as rivals to Class 1-A. Although they were also promoted to their second year along with Class A in the ongoing epilogue, not every student of Class B will likely remain a main focus in the upcoming few chapters.

A major portion of the fanbase would undoubtedly be let down if the story ends up going in this direction.
8) The identity of Deku's father
One of the series' biggest and most persistent mysteries is the identity and whereabouts of Deku's father, Hisashi Midoriya. Briefly mentioned to have a fire-breathing Quirk and working abroad, Hisashi's absence throughout the series has led to the birth of several fan theories.
While the ongoing My Hero Academia epilogue is certainly the best possible place for him to finally make an appearance, its also possible that the series would conclude without revealing the true identity of Deku's father.

As one can see, there are quite a lot of questions that are yet to be answered by the mangaka, Kohei Horikoshi. While it's not guaranteed that he will address all of them in the ongoing epilogue, one can only hope that at least some of the series' biggest mysteries are unraveled before the manga officially reaches its end.
