While Boruto is Naruto Uzumaki's son, his approach to connections and bonds has been quite different, especially after the time skip. Because of the role that he has to play in the story and the threat of the Shinju clones, he has to act in a strategic manner. That's why he is probably going to listen to Kashin Koji as he needs to see the greater picture.

Explaining why the protagonist is going to listen to Kashin Koji after the recents events in the Boruto: Two Blue Vortex manga
While Naruto Uzumaki has always made it clear that he would go to extreme lengths to save his friends, it doesn't mean that his son is going to have the same mindset. This has been emphasized since his return after the time skip as he has gained a much more serious attitude and a pragmatic approach to the way he chooses his battles.
As of this writing, the protagonist is one of the two shinobi who stand a chance against the Shinju clones, the other being Kawaki but he is a lot weaker and even more unreliable. Therefore, while he would like to assist his friends against the likes of Matsuri and Ryu, it makes sense to listen to what Kashin Koji says and prevent himself from intervening.
There is a greater chance of him losing time or opportunities to hurt his enemies because of this situation and Kashin Koji knows that. That kind of pragmatic nature is what the protagonist has already displayed. It doesn't mean he doesn't care about his friends, but he knows that he has to be intelligent in the current state of affairs.
What could happen in the near future?
There is a good chance that Kashin Koji has seen alternate futures of the events playing out at the moment. He is perhaps aiming for Boruto to not get involved, so that someone like his former sensei, Konohamaru Sarutobi, dies while fighting the Shinju. It is likely that he knows this situation will trigger necessary reaction from the protagonist to get stronger for the coming events.
It is difficult to predict what is going to happen but Kashin Koji has made it clear that the protagonist shouldn't be getting involved at the moment. There is another possibility that he has also seen a future where this situation creates an opening against the Shinju or perhaps an event that requires Naruto's son to be somewhere in specific, which isn't out of the realm of possibilities.
Final thoughts
Boruto: Two Blue Vortex has presented a peculiar scenario where the protagonist's way of doing things and his connection with others are going to be tested. Moreover, this also leads to the possibility of Kashin Koji having a plan and seeing the bigger future, which makes sense when considering his ability to see different futures.
