It is worth pointing out that Pain reigned the Hidden Rain Village and became a borderline deity for a long time, so it makes sense that several citizens bought into his ideology and his ways. In that regard, there could be the possibility of Code being a part of that village and growing up idolizing Pain and what he stood for, as a leader and even as an entity.
Code could also have been a baby during the last moments of Pain's reign, and the latter's legacy could have influenced him. Pain could have been remembered as a hero since he raised the village's power and political influence, which became a far cry from the days when they were collateral damage in other nations' wars.
Moreover, there is the chance that Code, at some point, discovered that Pain's power, the Rinnegan, hailed from the Otsutsuki, which means that perhaps he chose to worship them because they were the genesis of his great leader. This is certainly up for interpretation but there is no denying that this could make a lot of sense, especially considering Code's demeanor and ways throughout the series.
The importance of Code in the series

There is no denying that Code is one of those characters in Boruto who has been a major source of theories within the fandom. A major reason for that is he doesn't seem to have a clear role to play, as of this writing, which leads to many potential ideas of where his character could go and the consequences this could have in the overarching story.
For example, a lot of people have theorized that Code could be the vessel for Shibai Otsutsuki, which is certainly a very interesting direction for his character to take. There is a general perception in the fandom that Shibai is going to be the final villain of the series and that Code, which is unique biology, could be the perfect vessel for this character, although there is very little evidence of that at the moment.
