As hinted at by the anime's synopsis, Grisaia: Phantom Trigger anime takes place several years after The Fruit of Grisaia anime. What was once "Mihama Academy," a sanctuary for young girls, has now been transformed into a SORD (Special Organization for Research & Development) training school. This establishment is now dedicated to fostering young talents for national defense.

As for the anime, it focuses on Rena Fukami and her group as they take on cases that are too complex for the police or self-defense forces. However, the episode is set to start off with something different as a new recruit is set to arrive at SORD training school.

Grisaia: Phantom Trigger episode 1 will see Taiga Sengoku, an elementary school student arrive at SORD training school. Upon her arrival, she will be appointed under the care of Sakurako Christina Kujirase, a non-combat officer. Unsurprisingly, Christina will question her handler Haruto Aoi's decision.

As for Taiga, she will soon realize that she lacks the most necessary thing for shooting training, i.e., physical strength. Hence, Taiga will voluntarily train rigorously. Seeing Taiga's determination, Christina will have an idea.
