Boruto Two Blue Vortex currently stands at a very critical stage as the protagonist was caught by the Hidden Leaf Village and his future is looking bleak considering how he would no longer have the support of his only partner, Kashin Koji. However, inside the Hidden Leaf Village, there is a 'potential' ally waiting for the protagonist whose role could change the tide in the future.
This ally would be the creator of Kashin Koji, who could be aware of Kashin Koji's plan for the future. However, his actions could lead to the destruction of the Hidden Leaf Village and would trigger the future where the two protagonists fight over a broken village. All of this lied in a key detail of the series when Amado arrived to the Hidden Leaf Village with Shibai's DNA.

Boruto Two Blue Vortex: Why Amado might turn the tide of the series
In Boruto: Naruto Next Generations chapter 44, the shinobi of the Hidden Leaf Village returns home after beating Boro in a heated battle. As the protagonist awakened his Karma during this battle, the concerns were high regarding his survival but as everyone had returned without any serious injuries, the atmosphere was really calm.
On the other hand, Amado was leaving Kara's hideout to pursue his future goals and used Kashin Koji's reverse summoning jutsu technique to transport him to the Hidden Leaf Village. Before leaving, Kashin Koji questioned Amado about not taking much stuff with him to which the scientist replied that he only needed a digitalized data set and a singular section of cell fragments for his plans.
As revealed later in the series, all of Amado's creations (Eida, Boro, Kashin Koji, etc) had the cells of the Otsutsuki God Shibai Otsutsuki inside them. So, the cells he took with him to the Hidden Leaf Village could be the same ones. After this, he left the hideout, caused drama in the Hidden Leaf Village, and started living in their protection.
In Boruto Two Blue Vortex, after beating HIdari and capturing his Soul Thorn, the protagonist was lethally injured by Jura but he left him alive for some reason. Before getting healed by his sister, the protagonist was handcuffed by Konohamaru and he was taken into the custody of the Hidden Leaf Village.
To top it off, Kawaki also destroyed the artificial frog Boruto was carrying around, cutting his contact with his only ally, Kashin Koji. However, Amado is still present inside the Hidden Leaf Village so he could be the 'potential' ally of the protagonist who could help him escape the custody of the Hidden Leaf Police.
However, with Amado having little influence in the village, he could finally use the cell fragments of Shibai Otsutsuki he brought with him on the protagonist. At this point, two scenarios could happen.
Amado gave the protagonist pills to nullify Momoshiki's Otsutsukification, but this pill could also have Shibai's DNA inside it and he could awaken it by saying a code, just like as did to turn off Delta. Or, he could administer the protagonist with some drug, as a facade to keep him inactive, which could also have Shibai's DNA.
The terrifying thing about the protagonist ingesting Shibai's cells would be that as he already has Momoshiki inside him, this could potentially kill him and give birth to a strange creature (an amalgam of two of the strangest Otsutsuki clan members) that could have the potential to kill anyone. This could be where the first arc of the sequel series ends.
