Born on July 28, 1997, in Boulder, Colorado, Waters III is of Kiowa-American descent, whose parents are Lindy Waters Jr. and Lisa Waters. Lindy Waters III's family is also of Cherokee Nation heritage. He was named a finalist for the NBA 2023–24 Social Justice Champion Award for his foundation's work supporting Native American youth through sports, health, and wellness. Lindy Waters III was honored as the "Indian of the Year" by an Intertribal Council in 2018 while playing college basketball for Oklahoma State University.

Lindy Waters III first attended Norman North High School, where he helped them reach the state title game. In November 2015, he committed to playing college basketball for Oklahoma State. During his freshman year, Waters suffered a concussion and a fractured foot, causing him to miss several games. He averaged just 5.7 points per game on a team that reached the NCAA Tournament. As he progressed through his college years, he developed into a more significant contributor. In his senior year, Lindy Waters III averaged 10.5 points, 4.2 rebounds, and 2.4 assists per game. Waters III went undrafted in 2020 but eventually made the cut when his hometown team Oklahoma City Thunder gave him a chance. From 2022 to 2024, he improved his play with the Thunder and their G League team, the OKC Blue. On June 27, 2024, the Golden State Warriors traded for Waters III, exchanging their 52nd draft pick for him, but later re-acquired the pick just hours later in exchange for cash compensation.
