Vlatko Čančar was born in Slovenia and thus represents his country's senior national team as of May 2025. He started playing for his country from the very early days of his career. Čančar first played for Slovenia in 2013 when he was selected for the U16 European Championship Men's basketball tournament. In that tournament, he averaged 3.6 points and 2.8 rebounds per game in eight appearances. He played his last youth championship in 2016 when he played for Slovenia's Under-20 team in the FIBA U20 European Championship while averaging 13.6 points, 7.1 rebounds, and 2.4 assists in seven games.

Čančar's strong performance led him to be selected for the Slovenia senior national team. In his first tournament as a senior, he appeared in four games in the 2016 FIBA EuroBasket - Qualifiers.
