When players first enter a new Minecraft world, they will notice that there are many mobs and structures to explore. Though the game does not tell players what to do first, they essentially need to find valuable resources, explore different dimensions, and defeat the final boss mob called Ender Dragon. After defeating the Dragon, the underlying story of the sandbox comes to an end.
However, there are many subtle storylines that Mojang cleverly weaves but does not mention through mobs and structures in Minecraft.

Ways in which Minecraft weaves subtle stories through its mobs and structures
1) Mojang sparks curiosity in the player's mind through mysterious creatures
Minecraft has loads of creatures in all three dimensions, both realistic and fictional. In most of the fictional mobs, Mojang adds a mysterious touch, subtly connecting them and structures that are generated in the game, but never officially speaking about them.
The developer adds unique details to these mobs and lets the community connect the dots. Though Mojang intentionally creates connections, they do not create stories. That work they leave in the community's hands.
From the existence of Enderman to Villager and Pillager looking similar, the developer intentionally designs mobs to spark curiosity in players' minds, encouraging them to think of a story about these features on their own.
Most recently, they added the Creaking mob with The Garden Awakens Drop, and mysteriously made Illagers scared of the wood-like creature. Even though Illagers are one of the strongest groups of hostile mobs, they are scared of the Creaking. Mojang did not mention anything about why this was the case, encouraging players to create their own narrative between the two mobs.
2) How Mojang tells stories through structures
Apart from mobs, Minecraft structures like Ancient City, Stronghold, Trail Ruin, etc., have certain secrets that tell a story as well.
For example, Ancient City has a secret redstone testing room beneath the Warden statue in the middle. Moreover, the sculk sensors in the Deep Dark biome, where the structure is generated, have wireless redstone technology. This detail fueled theories that an ancient race of people before the player tried to innovate and create wireless redstone contraptions, but also created a monster called Warden, that guards the new biome.
Other structures in all three biomes have similar kinds of stories to tell, that Mojang never officially mentions.
