The boy is the son of Maura and Daniel, called Elliot. After a string of unhappy events, Elliot disappears, and no one knows where he is.
The boy is the sole survivor of the missing ship Prometheus. When a few members of Kerberos climb aboard Prometheus, they find the boy and bring him back to their ship, strange things then begin to happen. Note: SPOILERS AHEAD.
Where does the crew find the boy?
Kerberos members found the boy trapped in a wardrobe in the ballroom of the mysterious ship Prometheus. He holds a fabric with a pyramid on the inside. The boy remains quiet most of the time throughout the season. He also seems to be connected to the other passenger who is sneaking onto the ship while it is stopped but as time goes by, the mystery behind it slowly clears up.
While he is asleep in Maura's bedroom, she finds a wedding ring with him. Before even finding Prometheus, Maura and Eyk Even are experiencing strange things on board the ship and it doesn't get weird until they explore the abandoned ship. They found no evidence of the other passengers and the communication system was destroyed. Maura's trying to make him talk, but he doesn't speak a word. In the meantime, people are dying on the ship without an identifiable cause and this has got something to do with Daniel, the guy who snuck in.
What happened to the boy?
The Danish passengers, the most religious people, who are all in third class headed by Iben believe that the boy is a curse and link his embarkation to the dead so they think getting him out of the way will help. Daniel takes some time with the boy and asks him if he has found anything precise, but he has not. The crowd ends up getting hold of the boy and tossing him into the ocean.
While the captain's group withdraws to the ballroom to heal their injuries, a light glows from one of the cupboards and the boy emerges, making it a great shock for everyone to watch. The men put him back because they don't know what they're up against.
Does the boy die?
There are actually three simulations in progress. Maura's malicious brother, Ciaran, controls the 2099 Prometheus spacecraft, where the boy, Elliot, is taken hostage by Maura, who uses dark fluid to re-inject Elliot into the simulation. The simulation created by Maura is monitored by Maura's father and Elliot's grandfather, the "creator", Henry. The third simulation was the basic simulation of all the remaining ships in 1899. Elliot and Daniel are trying to awaken Maura into the base simulation so that Elliot can get away from the second simulation, which means all three can attempt to terminate Ciaran's simulation.
Maura restrains Elliot and injects the strange fluid into Ciaran's simulation because the boy is dying or perhaps already dead. She might use the injections to keep him alive or preserve his memory so that his parents might be with him forever. The fact that the first simulation is a playroom under Elliot's tomb illustrates the desire of his parents to keep alive even a fantasy idea of him. Elliot is not likely to exist in the world outside of simulations, as in the "real world" of the Prometheus 2099 spacecraft.
