2) why does Agatha kill witches?
In Agatha All Along, the purple witch, Agatha is portrayed as an evil mind, who kills other witches and destroys the covens. The final episodes try to solve the answer to why she kills other witches and turn out an agonizing backstory.
She remembers the time, back in 1750 when she was pregnant with her son Nicolas Scratch and tried to give birth to him in the woods. However, with Rio's presence in the scene, she sensed something disastrous was to come.
With the plea for her son's life to Rio, Agatha manages to save him. However, she knows his death is inevitable and she can not escape it. She starts to move from caven to caven with her son Nicky to protect him but after six years, Rio comes and takes him with her.

The Drakhold, a tome of magical powers, is often referred to throughout the Series of Agatha All Along, and the purple witch used to be the owner of the book. Agatha All Along delivers certain situations and clues in the narrative regarding the book which insights into various probabilities of Agatha getting the book.
Darkhold seems to be a manuscript, consisting of powerful and mystical magic spells. In an episode of Agatha All Along, Jennifer Kale referred the book to Billy Maximoff and mentioned that Agatha traded her son to achieve the manuscript.
In another scene, Rio hints that Agatha did something evil to earn it. However, when Agatha is asked why she does not stop the rumors of trading her son to achieve the book, she simply replies that the truth is far more painful, hinting at a deep secret around the book.
Another scene depicts that Agatha was on trial for practicing dark magic in 1700 and, with the reference to 'dark magic', it can relate to her connection with that book since then.

The mini-series shows the evil version of Agatha who is selfish and can kill other witches to gain more power. However, the final episodes unfold some truths that speak about her son Nicolas Scratch and she tells her son 'I made you from scratch' - which becomes a noteworthy line for the viewers to decode the mystery of Agatha's son.
On November 1, the creator of Agatha All Along, Jac Schaeffer explained media outlet Variety about the line,
" For me, I believe it’s about the character of Agatha making something. Her power set is only about death and destruction. She can’t make anything. She doesn’t have chaos magic, like Billy and Wanda, and this is something that she made herself. It required no lying and no conning, and there’s something for her that is pure and beautiful about creation."
Having said that, the creators do not clarify how Agatha got pregnant but the series answers how Nicolas Scratch dies or why Rio takes her. At the beginning of the 9th episode, pregnant Agatha is trying to give birth to Nicolas Scratch and the appearance of Rio seems to have an evil ending to her son.
After seeing Agatha in pain, Rio changes her mind and gifts her son six years. However, Agatha knows that she can not escape her son's death and tries to protect her. However, one day, Rio appears to be six years old Nicolas and Agatha while they fall into a deep sleep. Nicolas knows his fate and kisses her mother's cheek before leaving with Lady Death.
5) Who is Nicholas Scratch's father?
Another burning question that leaves viewers with no clear answers is who is Nicolas Scratch's father? Although the series provides several scenes and clues to assume the answer, it does not confirm how Agatha got pregnant.
Several theories arrive throughout the series. Being one of the powerful witches, she can make herself pregnant with spells but in the final episode, Agatha says that her son is born without any spells and cons.
Another possible answer can be Rio as the father of Nicolas Scratch as Agatha was in a relationship with her. But again, the series does not provide any confirmation.
In the same Zoom meeting with Variety, Jac Schaeffer answers when he is asked about Nicolas' father,
"That’s a story for another day, but ultimately for me, it’s irrelevant in this story."
With the concluding episodes, these plot holes keep the audience hooked to find out the answer.
